There’s other areas blocked by trees and when you click the smaller tree it says “This tree looks like it can be cut down.” How do I cut them down??
Use Cut, the same as in official Pokémon games.
You can find the locations to obtain HMs/field moves on the List of TMs page.
You can also find an item (quite useful) later on that allows you to cut those small trees without a Pokémon that knows cut
